I started to remove the transmission on my 06 TJ to get the clutch job done. I am almost done removing most of the bolts, including unplugging wiring plus. The only thing remaining is removing the top crank sensor and the couple of bolts for bell housing.

I would like to get some information on removing the gear shifter boot. I removed the gear lever/handle which was pretty easy job, just had to use a T55 torque socket, but I think I also need to remove the boot. In the older TJs they have the push and turn it anti-clockwise mechanism which releases the boot. Is it the same for 06 TJ? I think I need to release the gear boot from the transmission to remove the transmission, otherwise will be difficult to remove the transmission. Is that right? I tried removing the gear shifter base cover which has a bunch of 10mm bolts, except 2-8mm near the 4WD/4LO/HI shifter, but if it is not needed then I don't want to create additional work. I already noticed the 10mm bolts have started spinning and not coming out easily.

Also, on a 06 TJ do we have a E-21 (bolts) at the top section of bell housing? I also noticed the crank sensor has only one bolt? but the older TJs had two bolts for it.

My transfer case outside is full of gunk, looks like it is leaking fluid. Not sure why and from where. Any suggestions?

As for the TCase, hard to know, there are several possible places it is leaking. Is the fluid red? If so it's coming from the TCase. My front outer seal was leaking and I had to replace, but it could be the sensor plug, the detente, the shift lever, the outer housing, et al. You may see a run coming down the TCase where the leak is.

As for the Transmission, lift the TJ at the Front and rear axles and put them on stands so you can get some room underneath the TJ. If you plan to bring the transmission out from underneath the TJ you will need to get it pretty high so it will clear the frame rails. I left mine under and did the work from underneath the Jeep.

It is almost impossible to remove the transmission without removing the lower boot. Remove all those 10mm bolts and the 8mm bolts.

There are two E-12 bolts on the top of the Bell Housing. I got mine through Amazon here.

I had to use some very long extensions on my ratchet to get those loose and re-installed, especially on the passenger side. The driver's side was easier.

My Jeep is lifted by 4" so I have enough clearance to pull the transmission completely out from the Jeep so I can clean the bell housing, install a new throw out bearing (went bad) and also install a new clutch kit.

I will clean the T-Case as it is soaked with grime, but didn't notice any drip on the skid plate.

To get the boot off on the 05-06 you'll need to pull the front half of center console and you'll see the bolts holding it down, then there are also bolts on the t-case handle to remove. I'll link what the boot looks like and you'll see what I mean, I just did one on mine a couple weeks ago.

FYI, I have 3.5” lift and with the tranny on the transmission jack I was nowhere close to being able to roll it out from underneath.

Dont look for a drip on the TCase skid (it all blows around and becomes a mess), but a run on the TCase itself. Usually the TCase is dirty, but if you have a leak the TCase will be clean where it’s running out.

My 05 has the E-12, but your 06 may not.

Remove the 10 mm bolts on the inner shift boot and then a torqs bolt will release the shift handle from the transmission, the outer leather boot remains on the shift handle.

Okay. Do you where the torx bolt is to release the shift handle? Do you have a picture to show where it is located? My 10mm bolts are spinning which I need to remove first to get access to the torx bolt. May have to dremel them out.

This is the transmission end of the shift handle, you can see the outer boot folded over. The handle goes on the shifter and the torx bolt that secures it goes into the large piece on the end.

Oh. I think we are talking two different things. I was able to easily remove the shifter from your picture, but this is the one that I am trying to remove (see picture) which is needed to remove the transmission (I think). This is stock part picture. I think it may have bolts (in those four holes at the base), but I need to remove the floor cover to access it I guess. Another crappy design by Jeep

Yes. I cleared the rubber piece around it since I will putting a new one. I can see the four T27 torx bolts on the shifter tower. My next question is do I have to put in a certain gear position to take it off and when I am ready to put it back on? I am almost there to remove the tranny, just need to get the shifter tower out of the way to allow clearance when I pulling the tranny back and out.
 
You don't have to remove the shift tower. Once the shifter handle and inner boot are removed the rest will drop out of the body once the bolts holding the bell housing are off.

Read the FSM, but it should be in neutral. You don’t need to remove the shock tower to remove the tranny.
 
Like others have said, leave the shift tower in place and drop out. Easy peasy. IF you feel inclined to remove it, there are 4 bolts holding to the top of the tranny. Should be able to look down through the cab with trim removed to see them
 
The 2 E12 bolts are at the top of the bell housing, unless someone replaced them with standard bolts
Yes I saw them. Initially, I thought there is only one for the CPS sensor, but I also found the second one which is on the upper right side which I am having a bit of difficulty due to lack of access. I lowered the tranny but still not enough clearance. Should I jack up the front /rear end with two jack stands, with rear slightly higher to allow the tranny to be parallel to the ground at the time of removal?
I tried an extension with a 3/8" air tool but still no luck as it very hard to reach. I soaked it with PB blaster hoping that I can get it out tomorrow. Any suggestions?
 
I had to loosen my engine mounts in order for the transmission to drop enough for a Loooong 1/2" extension to remove the two E-12's. Keep an eye on the fan touching the shroud as you do so. After you've removed the two E-12's, replace them with hex GR-8's. I don't know why the hell Jeep threw those in there. Chances are the gunk on the transfer case is part of an oil leak from the valve cover. Notorious for them to leak at the back, down the bellhousing, soaking the transmission and the transfer case.

So, finally I was able to remove the upper right E-12 bolt with a long extension attached to a breaker bar, man that was very tight. I first tried with an air tool but wasn't coming out so had to use a breaker bar.

Here is what my throw out bearing looked when I took the tranny out. As you can see in the picture it is completely shot.

Thank you to all who helped in getting one step closer to getting the clutch job done. While I have the tranny out I also plan on installing a Savvy Transfer Case Cable Shifter Kit. Hope it goes smooth.
