So after taking the spare tire off, the welds on one of the studs broke so I got a used spare tire carrier in good condition to replace it and I was wondering if I should thread lock the bolts when installing it. Gotta love these random surprises!

ok if it's not doing it all the time then I think the pilot bearing is not the main issue. What happened with the rear end? Are you sure you're running the same gears in the front and rear? Also check the transmission mount. Im sure thats not the main issue, but if the transmission is shaking...

With the marble sound you're hearing, does it happen only at idle? Is it with the clutch pedal up or down?

What type of vibration is it? Is it just in the shifter, or the entire Jeep is shaking? Is it oscillating dependent on speed?

Yep, and the other end of that harness is in front of the radiator behind the grill. You should see the connector there where the sensor would be.
