Rebuilt Jeep having acceleration issues after 2500 miles

I recently finished the rebuild of the top half of the motor on my 2006 TJ. I installed Hooker black heart headers after having the head rebuilt. also had it straight dualed back to a Borjla exhaust. I rebuilt it to specs and haven't had any issues with it after 2500 miles of driving since I got it finished.

I've noticed that when I'm driving with my O/D on that when it shifts into O/D it begins to run at very low (1250-1500) RPM's at 50MPH and higher. When I run it with O/D off, it runs at about 2200 Rpm's at 50MPH and higher. The engine seems to sound like it runs smoother with the O/D off, but at 50 and slower sits at the higher more comfortable rpm's with the O/D on.

Now here's the real issue I'm having now. this past weekend i was making a trip and after about 75 miles in my engine just began loosing power and sputtering really bad. for about a mile i couldnt get any real power when i pressed the accelerator. i pulled over and reved the engine and it went back to normal idle. i turned the engine off let it sit for about 10 minutes and tried again. it cranked right up, but as i began to drive i noticed that when i push the accelerator it feels as though it bogs down for a second and then gives me some power but not 100%. itll run at 75% throttle for about 5-10 seconds and then, BOOM, back to 100% power. itll run fine on cruise control at 55-60 mph but anytime i try to accelerate it goes through the same process again. Delay, 75% throttle, then 100%.

ive used my OBD-II code reader and its only throwing O2Sensor codes as i dont have them hooked up and havent since i rebuilt the engine. so ive seen these codes for a while. Would an O2 sensor delete kit solve this issue to adjust my Fuel/Air mixture, or is this more a sign on a bad fuel pump or filter? maybe something in a throttle sensor??

You're going to want to hook up your O2 sensors. They are critical for fueling on a computer controlled engine.
 
theres no where for me to put the sensors on my exhaust. thats why i was wondering if a O2 delete kit would solve this issue, and why at 2500 miles later?
