Lateral movement could have occured. If you are using a floor jack with wheels, you should be able to give a little movement to line it up.

Cannot get skid plate to line back up

No reason to elongate the holes. If it fit before you removed it, it will fit again. As previously stated, make sure the trans is jacked up and not hanging. Get the skid up with the trans mount bolts poking through and just get a few threads started on alternate sides. Once the bolts are...

    Code P0171 with engine stumble

Definitely check for any loose or cracked vacuum hoses. Is it running an aftermarket intake? You can also try cleaning your mass airflow sensor. I had this code on my 02 wrx. I rigged up a diy smoke test and found several leaks. After fixing the leaks, the code still popped up. I replaced the...

Thoughts on this cold air intake?

You’re doing more damage when lugging the engine. Don’t be afraid to get those revs up a bit. As previously mentioned, 3k is the sweet spot. (If equipped, don’t pay attention to that shift indicator light in the dash)

Is it possible to replace the entire exhaust without removing the skid plates?

I think the effort to remove the skid would pay dividends when you start fitting up the exhaust.

Rear Brake Hard Line Replacement Options

Bending and flaring is not too difficult, but it does have a bit of a learning curve. If you take your time and practice a bit with some extra line, it will turn out great!

    Another dreaded drum brake issue

There is a rubber hose from the frame mounted hard line to the axle.

    Another dreaded drum brake issue

Another possible culprit is the rear brake hose. As these hoses age, they can swell and restrict flow. This could make it so that the wheel cylinder would remain slightly engaged. However, I believe this is more common on disc setups. This would affect both rear brakes equally.
