Other than the auto, the black one looks like it fits the bill. An auto is better off-road in most scenarios. Could supercharge it and have a great toy for fun driving.

However, if you’re committed to a manual, which transmission would you prefer?

I prefer the 5-speeds, so I would go for NV3550 or AX-15.

You lost me here. Jeep and not losing a huge amount of money cannot be used in the same sentence.

The breaks are usually 1997-2002 and 2003-2006, but sometimes the break is 1997-2004 and 2005-2006. I won't be good for details....

I’m mostly worried about essential parts that can go wrong and have been discontinued. Access to Jeep parts on this side of the pond is not always so wide or immediate.
