If you have a 97-06 Jeep Wrangler TJ, you've probably heard lots of bullshit rumors across the internet about how our PCMs (ECUs) are locked, can not be tuned whatsoever, and there are simply no options for accessing the PCM.
Well, I'm here to dispel that stupid rumor and whoever started it. This is 100% untrue. While there may not be as many tuners for our PCMs as there would be for LS series GM engines, there are still plenty of tuning options out there for our TJs. Below I am going to compile a list of the tuning options that are guaranteed to work. Keep in mind that the crappy tuners like Superchips and Diablo Tuners DO NOT work for Tis, only JKs and newer.

HPTuners (for 99-06 TJ models)
HPTuners is very big in the GM LS tuning scene, but also the Mopar tuning scene as well. Their MPIV2 in combination with their VCM Suite gives you full access to the PCM on all 99-06 Jeep Wrangler TJ models. B&G Tuning (for 97-06 models)
I spoke with this guys years back and from what I understand the owner is one of the original engineers of the TJ platform and has a host of knowledge when it comes to tuning them. Not only do they tune them, they also offer their own tuning software as well.
SCT (for 97-06 models)
SCT is a popular option for tuning 97-06 Jeep Wrangler TJs. SCT is very big in the automotive tuning industry and has a stellar reputation.
Tuners
WranglerFix (currently only doing 03-06 tunes)
Mark (@Wranglerfix) is one of the most trusted people in the TJ community. You may know him as the PCM repair and replacement guy, but he's recently ventured into tuning on the 2005-2006 TJs. From what I hear (ask @AndyG) his tune is really good! The kicker here is that in order to get one of Mark's tunes you need to either buy a new 05-06 WranglerFix PCM or you need to already have a WranglerFix PCM. Mark would be my first choice. Performance Dyno (can tune 05-06 models)
Josh uses the HPTuner software and can remotely tune any 05-06 model TJ. In order to have Josh tune your TJ, you'll need the HPTuner MPVI2, as well as a wideband O2 sensor. Flyin' Ryan Performance (can tune all 97-06 models)
Ryan uses SCT to tune all 97-04 models and HPTuners to tune 05-06 models. Like Josh, he can tune remotely, so you can be anywhere in the world and still have him do your tune. I ran one of the FRP tunes on my TJ and it completely transformed the vehicle. Sadly, Ryan is nearly impossible to get ahold of these days. From what I gather he is so busy doing tunes that he simply no longer wants the business.
