OK, bringing this thread back to life.
My 1997 TJ, 2.5L, manual transmission does the same thing.
Hesitates, misfire after changing from OPEN loop to CLOSED loop.
Then clears up in less than a minute/30 seconds.
Replaced the upstream O2 sensor.
Scanner reads OK on intake air temperature, TPS, O2 voltage.
