I am able to get the blower to work normally with an aftermarket dash control unit. But with a brand new Jeep OEM, only blows out of the defroster vents. (Verified the Jeep one works in my buddys LJ). Any ideas why?

That literally makes no sense at all unless the OE unit you bought is defective (which sounds like it might be in this case).
What year TJ do you have ?
There are three different climate control modules; 97-98, 99-04 and 05-06.
Your friends LJ probably takes the newer style.
