I need to replace my drivers side rear axle shaft on my 2000 Dana 35 / 4.0L manual w/ABS. Are both side identical (they look identical)? Also any suggestions for the replacement???

Yes, they are identical except the shorter one isn't as long as the other side. The shorter one is the right side.
You may have the first example I've ever seen of a failing c-clip or c-clip pocket. There is something not good going on there as shown by the two sets of marks for the ends of the splines in the diff.
does anyone know if you can just replace one of the axels. I have one that is bent and was thinking of just replacing the on with an upgraded. is that advised or should i replace both?
Replacing a bad link in a chain with a stronger replacement link wouldn't help anything. You can replace just one side's axle shaft but installing a stronger alloy axle shaft on just one side wouldn't really do much for you. I'd replace both if you're thinking stronger alloy shafts.
I have two Stock rear axles I just took out of my 2000 TJ with a Dana 35 27 spline.
If you are talking about a Dana 35 I'd go with a Yukon, maybe Alloy USA since I can't locate Yukon's 27 spline 1541H shafts I was thinking of. I normally recommend Revolution Gear & Axle but I don't believe they make an upgraded 27 spline replacement shaft. For an upgraded shaft, make sure it's made from 1541H steel. 1541H is stronger than the OE carbon steel axle shaft and it has the right surface treatment for the type of bearing design the Dana 35 uses.

I have dana 44's since it is a rubicon. 30 spline i believe. Revolution is about $ 200 higher than most and use a 4340 American steel which is higher than most which use a 4140 import steel. revolution also has a lifetime warranty vs 2-10 years on others.

If you are on a budget and simply want to replace a bent stock axle shaft with another stock axle shaft, I have a pair of used but not abused stock rear Dana 44 Rubicon shafts in a box ready to ship. They were pulled last year when I re-geared to 5.38 and replaced the stock axle shafts with chromoly units. Send me a PM if interested. (I have a box with front Dana 44 Rubicon stock axle shafts as well.)
If you want new, the "usual" recommendation on this forum is Revolution Gear & Axle. I have gear sets sourced from them, but due to axle shaft supply issues at Revolution in late 2017 and early 2018 I was required to investigate other vendors for axle shafts. Fortunately, I was referred to Ron Stobaugh at CarbonOffroad.com, who has quite a long history in the jeep axle aftermarket, and he was able to supply me with quality axle shafts at the lowest price with the best warranty. Carbon Offroad is a company worth checking out.

I looked in your Profile to see what year and model Jeep you have but your Profile was still empty of any information so I guessed Dana 35. Since you now mention you have a Rubicon, yes they are all 30 spline shafts. Revolution Gear is the axle shaft I'd go for, it's what I have in the rear of my Rubicon. The front of my Rubicon has the predecessor to the RGA shafts, Evolution Shafts from Superior Axle. Both come from the same Foote foundry in Los Angeles.
