Finally picked up a hardtop but my tub doesn't have rear holes drilled out

Terrible idea. That'd be a permanent installation. You want to be able to take the top off and put it back on. Self tappers are the way to go.

If you have holes in the glass- Might fill with black silicone and let cure then trim flush
 
There should be 6 holes (3 on each side) to bolt down the hard top. You're saying 4 were drilled out and 2 are not?? Look carefully where the un-drilled holes are supposed to be. There may be pre-marked punch points in the tub to guide you on where to drill them out. If not, mount the hard top, use a transfer punch to mark the holes, remove hard top, punch with standard punch, and step drill out to same ID as the holes in the hard top.
 
I don't know if its quirks of the 97 or what, but I put the top from my 97 onto my 02, and the front & middle holes line up perfectly, but the rear two holes are too far forward by about 1.5". 4 bolts seems to hold as well as 6 does.
