Looking to upgrade my suspension for better highway driving

Without getting into the performance of the 5000x, the best you can do in your position is to make sure the shocks are sized to set their travel at 50/50 at ride height. If you need to change springs to alter the ride height, then do that.

Then make sure all the suspension and steering link joints and connections are tight and not knocking around.

Tire balance matters so that the Jeep is not rattling and buzzing down the highway.

And also, find a reputable alignment shop that will actually attempt a camber/caster adjustment instead of just a toe-and-go.

Is 3.5” in the territory where the rear track bar needs to be an adjustable style?

I’d start purchasing the tools and reading on here how to do a toe in and Caster alignment at home. Finding a shop to do that, and take the time, not likely.

I don’t blame them, they have a shop to run, messing with Caster 5 different adjustments, most shops don’t do that.

Camber isn’t adjustable. Bad ball joints or a major bend could cause it, just fix worn components and Camber will be fine.

And Rancho RS5000X are very good shocks for the price point, but as someone stated already, get them where they fit correctly.

Correct length matters , get those and get tires balanced well, big start to a better ride

The previous owner of my jeep installed this 3.25-inch rough country lift kit https://www.amazon.com/Rough-Country-3-25-2003-2006-Wrangler and I plan to upgrade it starting with these ranch shocks https://www.amazon.com/Rancho-RS5000X-Shocks-1997-2006-Wrangler. Are there any other must-have upgrades I should do? Springs, control arms, etc. And if so, what are some recommendations

Change the shocks and go from there. I had that lift many years/Jeeps ago.

Nice upgrade plans! With the new shocks, I'd recommend upgrading the control arms and track bars to ensure proper alignment and stability. You might also consider heavier-duty springs if you plan to add more weight or tow. Brands like TeraFlex, JKS, and Currie offer high-quality components.

I thought there were provisions for cam bolts? I guess I’m thinking of the later wranglers, my bad

The axle is usually set up for it, but you may or may not have the eccentric washers necessary to make the adjustment. You may not need it anyway - larger tires require less caster. I put a 3" Zone lift on my first LJ and the caster came out just fine with stock arms.
