Pilot bearing?

Not sure what is making noise. When the motor is running and the clutch is pushed down it doesn't make noise, it makes a rubbing noise when I let the clutch out. If it's my pilot bearing is it going to damage my input shaft, if I keep driving it? Thanks.
 
My 6 speed on my 06 makes a constant high pitch squeal. On or off the clutch pedal, more so when pressing the pedal. Don't know if it's normal but I hate it. Can't hear it inside the jeep, only when I'm outside with my head low.
 
So THAT'S what that sound is? The input shaft making that grinding noise when I'm in Neutral?

My 5 speed has made noise since the day I bought the jeep at 39K miles(148K miles on it now). Replaced the clutch at 115K miles and it still is a noisy transmission. Nature of the beast I guess.
