In the latest downpour, I had some standing water in the passenger floor. I thought the fresh air box was the culprit so I pulled the top and made my own gasket.

I checked it again the other day after a good rain, there was a lot less water this time, not standing like before.

FF to today, son reminded me we needed to work on finding the leak. It is coming from the "foam" that surrounds the heater core and a/c lines going into the firewall.

How should I approach this?

I used spray on flex seal.
 
99% of TJ leaks happen on the passenger side. Mine is on the driver side, but I don't know why. There's no info on my problem ☹
 
I sealed off the gaps and am waiting for some spray sealer.

After last night's rain, I even have water on the right side of the pass. seat, and behind it. I replaced both door seals a month or so ago.

Driving me crazy.

Check the seal along the body at the rear edge of the hood. That should divert water from the firewall area.
 
Check your cowl drain. That water might not be coming from where you're thinking.

I have flooded the cowl drain and can't get it to leak inside.

Just went out to move it in the garage to dry it out and avoid the rain over the next couple of days. There is water in the driver side as well.

If it’s intact it should be ok. Water leaks can be tough to find. The way I test them is with someone inside the vehicle checking, then the person outside runs a hose, just water running out not a spray nozzle. Start at the bottom of the vehicle and work your way up. Allow time for water to get inside if leak is present. As you work you way up try to get just the hood, fender area, then antenna area. Then move up to hood seam at rear, then onto the down. This will help you isolate different areas. Check for any add on wires run through the firewall if there are make sure there is a drip loop outside. It is a slow process and takes patience. Another way that may help is have someone inside with a flashlight shining light into different areas and look on the outside for light coming through.
 
When I purchased my '01 the inside of the Jeep smelled like mildew due to leaks in the soft top.
Replacing the soft top resolved 95% of the leaks, but I continued to have a leak that would deposit water in the passenger and drivers side floor boards.
During a really bad storm with heavy rains and strong blowing winds; I discovered that while crossing a bridge the soft top seal between the windshield frame and soft top was leaking badly.
Upon inspection I found the original seal had shrunk and was no long pliable.
I purchased an OEM Mopar windshield frame seal which appeared to have been redesigned. The seal was thicker, made of a different rubber material and had a lip that slightly hung over the frame.
I removed the old seal, thoroughly cleaned the sealing surface of the windshield frame; during installation I made certain that the seal seated properly.
Since then there have been numerous HEAVY rains with blowing winds here in Florida and the floor boards have remained dry....

Something else I just thought of...

Anyone ever had leaks from rock slider install? I have the Metalcloak ones.
 
Ordered the header seal from CarID.

Top is only about 3-4 years old. I do have a new top section that Bestop sent me due to a warranty issue. If this doesn't work, I will swap that as well.
 
Well, it hasn't rained in a long time.

But I did detail it yesterday and my son and I noticed that was was going in at the top of the door seal towards the rear of the door frame. I just replaced both door seals about 2 months ago. Ideas?
