I bought a new head unit along with harness.

I did, I ended up taking the old head unit out and redoing all the wiring done by the previous owner and it had fixed it. I'm not sure if the Kenwood harness is similar to the pioneer but if it is I can help you with sorting the wiring out.👍

I've owned two 4.0 jeeps both had that whistle my best guess is that it's a vacuum leak somewhere on the intake or they just naturally whistle when cold due to shape or internal diameter of the intake🤷‍♂️
