Sputtering idle after warm up

I recently had my 02 TJ in the shop for a p0171 code and they found that my air intake was loose, bolt missing and the gasket off center. They fixed everything but I’ve noticed after warm up it’s still sputtering and sometimes acting like it’s going to die. I did take it to a muffler guy that said my air pressure was where it should be.
While the p0171 code was going on, I replaced the fuel pump/filter, spark plugs, spark wires, cap/rotor, fuel injectors, upstream 02 sensor, and I think that’s it. I’ve heard replace the downstream 02 sensor and another sensor down by the exhaust manifold. The MAP sensor looked okay but I might go ahead and replace that. It’s not throwing me anymore codes, it’s just idling like it’s missfiring and or sputtering. I do know that there is a small hole in my muffler and up by the manifold the donut? Was leaking air when I did a reverse vacuum. (Sorry I don’t know the proper term). I want to be able to get the parts I need to repair myself. My Jeep is my baby and I don’t want it to fully die on me. So if any one has a fix please let me know. Also, unrelated, but how do you get rid of rust?
