I have tried looking for information, but did not find anything about this issue. All I found was people describing how it works ...

I have a 2006 Rubicon. It came with the factory head unit and speakers.

I have an after-market head unit https://www.amazon.com/gp/product/B09XK5H83M/?tag=wranglerorg-20

It came with an adapter that connects to the factory 22 pin plug.
It works well, but the Sub is not working.
I suspected the sub amp was bad, so I tried to plug in the original head unit, but the sub works with the original unit.
I checked and the new head-unit provides power to the pin that is supposed to power the amp (Pin 13 on the 22 pin plug)

Any idea why this would happen?

You can try contacting Crutchfield, I have the factory subwoofer, I bought a head unit from them and they offer an adapter harness, I
installed the new head unit using the adapter harness everything works great. give them a call

When all else fails take it to a professional. There are a lot of audio horror stories here of "things" done by the P.O. I put in a simple aftermarket radio in my Jeep. But, when it came to the Amp, gains, wiring, secondary EQ, subwoofer, I decided to let a professional handle it, rather than risk mucking everything up. Your Jeep. Just sayin. Good luck.

How does the factory sub get its audio signal from the factory radio? Does it have a seperate signal in the plug? If so, does the Amazon headunit have an audio signal going to the sub through the plug connector? In my experience, most do not. The sub audio signal on most aftermarket head units is usually an rca connection on the back of the headunit.

No rca plugs on mine. Just hard wired via the factory plug. Crutchfeild adapter from new head unit to the oem Jeep plug.

If that is the case, then the factory sub amp is getting an audio signal by filtering it from the other speakers.

Maybe look at the factory manual and see what the wires are. Seems to me like there was a bundle of wires feeding the sub. Maybe ten or twelve wires. Been a day or year since I had mine opened up.

I double check your speaker connections and ensure all four of your speakers are working. If only 3 of the 4 are working then your factory sub will not work. Probably just a bad connection somewhere along the path assuming it works with the factory head unit tells me you may have speaker connection issue, or you did not hook up the amp power wire to the proper harness connection as you still have to provide power to sub to tell it to turn on from the head unit.

That is good info, I will take another look at the harness ...
