Lots of issues after replacing TPS and disconnecting battery

Hey guys, I'm having some weird issue with Big Red. The TPS threw a code and I replaced it, once with a sensor from O'Reilly's, ( which didn't work ) and then again with an actual Mopar sensor. It ran great after I installed the Mopar sensor, but then the engine light came back on with the TPS code again.
Today I disconnected the battery cables to reset the engine light and weird things are happening now.
Now, the engine surges a little at idle, between the 1 and the little dot below the one on the tachometer. This happened with the old sensor, but went away after installed the new Mopar sensor. Also, the transmission is shifting a lot smoother into 1st and second after I disconnected the battery terminals, and third thing is the weirdest thing. When the key is on Acc position, there is a noise coming from behind the dash. It's a weird kind of rolling or plastic gears running kind of noise. It has never done this before. I'm completely baffled.

I can see right off the bat, I'm going to have to order one of those refurbished ECU's from WranglerFix, or the other place to fix the notorious shifting issue, but will that do anything to help the idle, or the TPS codes, or the weird noise?
Please let me know what you guys think, I'm stumped.
 
How many codes is it throwing, and what are all of the codes exactly (meaning the code numbers themselves)?
 
The first time the engine light came on it was the P0122 code, and the other code was a misfire code, I don't remember the exact code. I'm thinking the misfire code popped up because when I installed the O'Reilly's TPS the jeep bucked and surged real bad at a red light. That's when I installed the Mopar sensor, and it was fine for a little while.
Then, most recently, it was just the P0122 code again.
 
Since I disconnected the battery, there is no current code, but it's acting weird now. Surging idle, and strange noise when the key is in Acc position.
 
The clock spring? I know the clock spring affects the SRS, horn, and wipers, but I don't think that's what it is. I'm not 100% sure but, I don't think the clock spring has any motors or running parts in it. And, it doesn't sound like it's coming from the steering wheel.
It's just really freaking weird that it's happening now since I disconnected the battery. It just doesn't make any logical sense to me.
 
Hey guys, I posted a quick 10 second video of the noise when the key is on. It's a rolling, popping, clicking kind of noise coming from the blower/ radio area behind the dash. Hopefully you guys can hear it.
Please let me know if you can hear it in this video, or if I need to record another one.

Haha! Thank you good sir! I'm just so frazzled by this I can't think straight. I had to take the '67 beetle out today for a long drive to clear my head and get away from that stupid jeep for a while.

Awesome . My first car was a 65 I think , trying to remember.

I'm going to take the dash apart and start unplugging things to try and find the source. I really don't know what else to do.
I would disconnect the battery again before I did that... If you aren't far from Huntsville we have an awesome Automotive Electric shop.
 
@Andy G , I'm 5 hours from Huntsville. I took my bug to a place in Hazel Green to get a lot of metal work done.
I thought about disconnecting the battery again, but I was a little afraid of what might happen next. Lol

Right on. I'll see what I can come up with by poking around a bit. If I can't get anywhere I'll give him a shout.
I'm replacing my radio today, so I'll have the dash apart anyway.
