New bed liner and threaded holes don't go together well

I recently installed a raptor Bedliner for the interior of my jeep. The guy that sprayed it did a decent job missing a few spots and leaving a few spots faded but overall a good job. The guy that sprayed for me was experienced with this process and had expressed that covering threaded holes was a must so I did so. After the approval was given bed liner had crept into some holes and messed up threads. This on top of old bolts for the seats and other equipment made bolts break inside the holes as well as break the threads/nuts altogether. I had bought all new bolts to secure seats and to redo the damage but I am unaware of any good way to fix this issue or what other products to buy in order to clean existing threads or install new ones. recommendations?

Are you saying that the welded in nut below the floor pan broke loose or just that you broke off a bolt in the nut?

The nut itself broke weld and now it is just a hole in the jeep where bolts are supposed to go. Was wondering if there is a simpler way than having two people one hold the nut to the hole and the other tighten the bolt.
 
Not aware of an easy repair for that. The bedliner issue didn't cause that to fail per se, but it did expose a potential problem. If you have rust on the underside of the pan that may have weakened the weld on the nut. Double check that. If the floor pan is not an issue then just make sure you use a larger washer underneath to make sure the bolt head doesn't pull through and a good lockwasher and/or locknut on top of the seat bracket.

ok thank you very much! would have forgotten about the washer on the nut side.
 
FWIW if you do this on another Jeep get some of those small foam ear plugs and put them into all the holes.
