I have a Dana 44 with 5.13 gears and Tru Trac, when hubs are locked I get an odd vibration I can hear and feel thru my pedals. The vibration is present when t case is engaged and not. When I unlock the hubs I do not get the vibrations or noise.

Start here for ideas: https://wranglertjforum.com/threads...ler-tj-vibrations-after-re-gear-thread.32445/

Lots of threads on this forum dealing with your situation. Usually pinion angle not correct or something you fix by installing hubs, which you apparently already have.

Unlocking the hubs would be similar to removing the front driveshaft.
I would start there.

So after getting more time in it this weekend I noticed this grinding noise not necessarily a vibration. This grinding noise is only present when hubs are locked in regardless if t case is engaged or not. When tcase is engaged and when not the grinding is present it also seems as if something is bogging it down or hindering the driveline.
