Missing Part on Hardtop

I just bought my 2000 Wrangler about two weeks ago and just recently have had some rain in our area. So one day, i was getting something out of the back and realized that the trunk floor and side panels were wet. Then i realized that the two hole that the soft top brackets go in were open. Could i be missing a piece that goes there when im using my hard top?

What you want is called a mucket seal. Looks like this:

If you're talking about the brackets in the back, the rear window seal should cover those holes. You could throw some tape over them to troubleshoot for other possible causes.

Post photos please. Without photos it's very hard to determine what you're missing.
 
Those omix parts are for at the door seal. Try loosening all your roof mount bolts and shifting the whole hardtop back a bit. That should let the doors close a bit easier and also moves the seal on the back glass overhang the tailgate a bit better. If that doesn't work then post some pics of your rear glass gasket. If the tailgate isn't opened far enough when the glass is lifted it hits on the spare tire and can rip up the gasket enough over time to allow a leak.
