4.88 is the ticket for 35s with the 4.0 and 5-speed. 5.13 is good too but just adds a little unnecessary extra RPM on the highway. Whatever you do, don't go 4.56, that's for sure. All you'll feel is being underpowered.
Make sure the rest of your Jeep is solid for running 35" tires. Brakes (Vanco BBK), steering (Currie Currentlync), and lift height (4" suspension + 1" body is bet on the TJ) are all great routes to follow for running 35's. A Dana 44 rear axle is what you want to have unless you have the Dana 35 and plan on installing a Super 35 in it.
And yes, absolutely go with an SYE and a Double Cardan driveshaft. The Advance Adapters SYE is a great kit and a driveshaft from Tom Wood or Adams is a great way to go. I like solid Spicer 5-1310x u-joints in my driveshaft.
