Rough idle maybe misfire after changing water pump?

Over the past week or so I changed out my radiator, fan clutch, and now water pump. Everything was running totally fine for a day or two but I'm now getting a very strange rough idle every now and again. It doesnt happen every time I drive, seems to go away and come back. Really only happens when stopped and idling, when I accellerate everything seems smooth.
Its almost like a consistent thumping or bumping vibrating that I can more so feel than hear. Haven't really done much digging into it yet but any ideas on where to start or if this has anything to do with the replacments I've just made?
This is an 04 Wrangler 4.0L.

Probably not the replacements.

Perhaps you disconnected something else on the intake manifold like a vacuum line, or sensor connector.

I have a rough idle so I watched a couple videos on how to clean the IAC. More people than not said keep the throttle body on and while at idle spray tbc into the hole until it dies. All the videos I watched took about 10 seconds or more for it to die. As soon as the spray hits the hole mine dies. Does anyone know why this is happening?
