I had high idle so i went to check what the problem was and i found this open vacuum port on the intake manifold. Does anyone know where this goes?

Not sure what year TJ you have since its not in your profile, but there are Technical Service Manuals available in PDF that can be found in the TJ Resources section that will assist you in determining what is missing.
I believe that open vacuum nipple normally connects to the vacuum source serving the climate controls, cruise control, and the vacuum accumulator beneath the battery.
