Every now and then my carpet on the passenger side gets wet and I wonder where the hell this leak is coming from. I think I finally found it but I’m not sure. Is this a known problem ?

It usually comes from leaves and debris plugging the drain under the cowl. Remove the cowl panel on top behind the hood and clean it all out in there.

Clean the hood drain as suggested above, and verify that water is coming out the drain below since it can become clogged in the tube also. Beyond that, check you have the muk gaskets (name correct I dunno) on the door frames where the top meets the body. This fixed my leak.
Here’s a pic

I also have the same problem and removed the cowl and unclog the drain. Also replaced the door seal rubber and let a 4x4 garage specialist replaced the seal between the hardtop and the window ( don't know the name for it ). And it stil leaks/drips at the bottom of the door. But what does the mucket seal..

1st photo under the wiper motor, that rectangular hole empties in to a funnel-shaped piece of plastic. At the bottom of the funnel (on mine anyway) are 2 rubber flaps attached. On mine, the bottom of the funnel was clogged with stuff.

Did you also check at the passenger side al the way in the back by the feet up the foamy seal ( dont know the name )..is it wet ? I have a 97 TJ and the water that is on the top of mash part of the cowl and the wind sometimes makes it drip in and around the air intake. I believe that water comes in and around the air intake under the cowl ( your picture 2 ) and drips inside and goes to the lowest point. that is the foam seal what i mean around the plastic cover at the back of the passenger side..

Strange thing when the blower is at the "feet stand " is much worse..

I had this from a video i found on youtube from a American TJ owner with the same problem. I will try to find it again..

( sorry for my English when it is not correct :) )

x2 on RMETeeJay’s post. On my TJ that ‘duckbill’ rubber piece under the small slot was so clogged with stinky decomposed sludge, every time it rained water backed up into the larger opening and flooded the passenger footwell.
