If your original did not have the automatic tensioner, that means it is the early one. The thing that is gonna kick your ass is they swapped sides with the AC compressor and alternator. That requires a whole bunch of shenanigans I would never pay a shop to do unless they had the complete later motor with accessory drive sitting there. Or a complete donor rig so they can see how everything goes. It is however, very doable, just not cheaply.
Tenth position denotes the year. The VIN has a Y which means it is a 2000 model
I hate when they don't respond or come back but, I think we might be on a path that explains a few things. The 2000 4.0 out of an XJ would have the coil on plug rail which would hook up to the PCM correctly instead of trying to convert something to make a distributor work. It would also have the old style power steering bracket manual adjusting idler for belt tensioning.
It would be most helpful if the OP would answer some of the questions.
Build date of around 10/99 would make it a 2000 but maybe it had a end of run motor out of a 99. The coil rail and distributor question would answer some of that.
The second picture (first picture of his existing motor) shows an ignition coil bracket bolted to the block. Wouldn't this mean it's a distributor setup?
I think he must have an early 2000 that got 1999 stuff. I really didn't think they did that on the motor change.
Update: so I've been running around talking to numerous of people until I got to this place called "The Jeep Depot" the owner explained that this year, when changing to the different set up, this is one of those cases where they was in transition and used old bottom with new heads. Or old head with new bottoms. It's one of them he said.
So now I'm investing $2100 for them to make one for me. There were only 4,000 tjs made and 4million jks. Therefore, make production wasn't really identical like they would be for 4mill.
I tell you, I get surprised every day with jeeps. From random noises, to hidden gems, to being ducked, to finding out this random setup that I thought was altered by the public. When it was the manufacturing that should've said "every tj 4.0l won't be identical IDENTICAL" lol .
After this build, my other jeeps can't wait to welcome Mustard back home. Especially knowing he's kinda a mutt. Thanks guys

Hope you get it worked out.
Just FYI, way more than 4K TJs made, closer to 1 mil.

You'd have been a lot further along if you would have just answered all the questions we asked. Now not only did you waste our time and your time, the next person that comes along with a similar problem won't be able to find the answer either. Good job.
Update:What?
What?
You're not blunt enough for me.I hope my bluntness havnt stirred the pot too much. One would say, be patient to the responders or community in general. For all you know, I could've been in the hospital and you talking about how I should hurry and write back. Just put yourself in others shoes or perspective.
Actually I did exactly what I was to do and was fine. This is the internet, not my business calendar. Therefore I can come and go as I pleased. I answered and asked as much as I could and got what I needed. I do come back on to update on other threads as well. I have 7 jeeps and 3 businesses. With that said, if you have nothing nice to say or any questions, you can kindly keep your comments. Thanks to all whom helped along the process. #Peaceandjeeps
