Does anyone know how and why my axle shifted?

A jack under the pinon or spring perch, depending on which way the axle needs to rotate. In this case a bottle jack under the front of the spring perch should line it up.

This is just a vent correct? How bad is it? JB weld? I didn't have a 4" so was using a 6" and didn't even realize it was hitting it.

Yeah, that's your diff vent. If you need a new one, which it looks like you do I found one on eBay over the summer and installed because mine didn't have anything when I bought it.

It says it doesn't fit TJs but I was able to tap it in with no issues.

Nope, I've never needed to replace that. It's either pressed or screw-in. Pull the remaining hose and take a look. Also, find a parts diagram, that might show you which one it is.
 
So now the rear bolts on the uca are being a bitch to remove. I hit them with kroil last weekend and again on Wednesday but still can't get them off. It's not helping that they are rusty and the socket doesn't have a full nut to grab on to. I don't see anyway to cut them off like I did the fronts. Any suggestions?
