Where is the water coming from?

It's been raining here and I have a puddle behind the passenger seat. Where would the leak be at that would cause this?

Hardtop or softtop? Full size door or half doors?
I suspect its leaking from the door seal and is pooling up behind passenger seat.
Sit inside the jeep and have a friend spray water on the Jeep. You can see where it's leaking from.

Right where the hardtop mates to the body at the rear side of the driver or passenger door, there should be a piece of black rubber that sits on the corner of the tub.

Odd, I have that seal, however everything around it has dust on it. I would guess that if the water had been coming In right there that it would be clean down to the floor. Also the side carpet piece is dry while the floor piece is wet.

The seal should go down the tub a half inch or so. All I see there is the foam gasket on the hardtop. Are you sure you're not just seeing the foam gasket? The seal itself is made of hard rubber.

Does the driver's side look the same?

Looks like you might need a pair of seals... Davey's Jeeps or any other Jeep specific junkyard should have them for not too much. Quadratec also sells (overpriced?) new seals.

Some soft top kits (such as Bestop) recommend the seal be removed when a soft top bracket is installed. It's likely the PO either removed them and forgot about them, or lost them.

If the Jeep was sold with a soft top as well, dig through the hardware and see if you see any. Looks like this off the body:

Now it may not be the source of your current leak, but it can and will leak if the seals are missing. Also makes an annoying whistle sometimes.

Yep you’re missing your musket seals. What are you doing about that water? You should pull your floor pan plugs until you get some new seals
 
find a local part out. i got mine for 5$ 10m down the street. it also looks like it could be mounted a little tighter to the tub.
 
If you look under the top, you will see a recess for the mucket. So on mine, the (foam) seal stops just before that recess. Not sure how it came from the factory. However, without the mucket, your seal is probably not being compressed enough in that area.
 
Learn something every day. I just got my Jeep and have leak issues. I too am missing the musket seals. Are there any other seals that the hardtop should have? My tailgate looks like something used to be bolted to either side of it, but now there are just two small holes on each side. Is something supposed to go there as well for the hard top?

If I'm interpreting your description right, those would be the mounting screw holes for the soft top rear window cross bar.

Are you parked on your driveway with the rear on the upward slope? I had a similar situation. Not as much moisture, though. It ended up being a not so good seal on the rear glass. Even after replacing the seal. It still leaks if the butt is up. Ends up in the pass side front. Wasn't the door seal, wasn't a clogged drain hole under the front cowl, wasn't a bucket issue. Not for me....
