2000 TJ Auto Trans Noise/Rattle

I've had my TJ for about 3 years,and am recently new to the forum. I completely tore down the Jeep, changed the lifters in the 4.0 liter, fixed the body mount rust and had the auto trans and transfer case rebuilt. I reassembled it with a new suspension (Rancho components, 3" lift) and new wheels and tires. Everything came out great, except there is now a tick or rattle noise that starts 15-20 seconds after startup and, according to my stethoscope, is coming from the transmission. It diminishes as its driven but never goes away. I've checked and verified the converter bolt torque to eliminate the that common cause. Although familiar with the basics, I've never ventured into the details of an automatic trans. What could be causing such a noise from the trans? BTW, the Jeep performs just fine and is used everyday on our horse farm. Thanks in advance for any help provided!
