4.0 hesitates when changing gears

Hey guys. I am hoping someone might be able to give me some insight as to what I am dealing with. My 04 TJ 4cyl. Standard seems to hesitate when changing gears and when the gas is under a quarter tank. If I stretch it further between gears it wont do it. If anyone has experienced this please let me know. I don't want to just replace parts for no reason just to narrow it down. It is almost like it is not getting gas for a second.

Scan it for codes first off, just to see if it's throwing any. I don't know why the gas level would have anything to do with it hesitate though, that doesn't make much sense.
