Here’s the situation, I took off my A pillar light brackets and folded the windshield down without putting the bolts back in, and when I folded the windshield back up, the holes don’t line up and I can’t put the brackets back on. Any ideas as to why?

Push carefully on the top of the hinge with something like a block of wood to align it from the windshield side. If you break the seal on the window the hinge will actually fold all they way down without the frame. After all you unbolted it, the hinge is no longer attached to the window frame. It can be helpful to have somebody else push as you thread the bolts.

Fold your top out of the way and unbolt the roll bar extensions from the windshield then wiggle the top of the windshield until it lines up.

There's a movable plate inside that has the bolt holes threaded into it. Try inserting a small tool like a punch or philips head screwdriver to move the plate around enough to get the holes lined up.
