Engine Will Not Start

Hey, everyone, last month my '04 TJ took a dive into a hidden hole on a flooded stretch of road. I got pulled through about a hundred feet of water and mud. I tried driving in 4L while the winch pulled me to try and "help" and sucked water into the intake. I dried everything out and cleaned everything up to the throttle body. I pulled the spark plugs and replaced them. I looked inside the cylinders with a borescope, and everything looked good. I changed the oil and added Heet to the fuel in case any water had gotten into the nearly-full fuel tank.

I put everything back together, and I cannot get the engine to start. When it turns over I smell raw gas, so I believe I am getting fuel to the injector rail (I have multi-port injection, so I don't have a Schrader valve on the rail to bleed). I checked the output from the PCM to the ignition coil rail, and all three leads have a trigger signal present when the engine is cranked. This leads me to believe both the PCM and crankshaft position sensor are both working.

The resistance of the three coils on the ignition rail were all too high (S/B 0.7 to 0.8 ohm; I saw 1.3 to 2.0 ohm), so I replaced the rail with a new NGK. Still the same result. I tried spraying starter fluid in the throttle body and then cranking with the same result. This leads me to think that there is no spark. But why? I am stumped and don't know where I should look next. Any suggestions?

Any OBD codes present?

I have read here of others finding water inside of their PCM, so it wouldn't hurt to take it out and open it up.
 
Thanks, RMETeeJay. I will check the PCM for water. It didn't appear that it went under the water, but maybe it did get wet. There aren't any codes showing on my reader when the key is in the 'on' position. The reader gives a message stating it cannot connect.

I’d definitely want to get a known working scanner connected to the PCM so you can monitor and look at some things. If you can’t get a known working scanner to connect, you may have found your problem or a symptom thereof (i.e. an issue with the PCM itself or some other type of CAN bus\electronics issue). If a known working PCM connects and you can look at codes, then at least you know the PCM is at least working to some extent.
