Knocking sound coming from flywheel, but not when clutch is pushed in

I drove this jeep just fine for a long time. Earlier this week, the jeep had a poor knocking sound coming from the engine or the transmission and after investigation it sounded like it was located between the housing's of both. So I assume this is coming from the flywheel. Because my jeep is a stick, the sound does not occur when the clutch is pushed in but only when it is engaged in a gear, or when I'm in neutral and let off the clutch. The sound is similar to clicking of gears, so I was worried at first but seems to be that some people have problems with flexplate bolts coming loose. My question is, tomorrow I plan to take off the starter and the covering plate to the flywheel in order to look at it to see if these bolts are finger tight or torqued to the correct 54 pounds, does it seem possible to look at these bolts from this side of the engine?? Will I need to drop the transmission to look at these bolts to see if they are tight??

The trans will have to be removed to access the flywheel bolts as they are not accessible with the clutch package in place. Removing the inspection plate or starter will only give you a small view of the ring gear on the flywheel.
 
So what is the best way for me to access these bolts? I’m going to look at it and start it tomorrow but if I have to drop the trans do I fully have to remove all of it or can I separate it enough to just get a wrench in there

The clutch assembly is bolted to the flywheel and it will also have to be removed to access the bolts so the trans pretty much will have to come out. It would make sense to order a new LUK clutch kit and replace it while the trans is out. If the clutch is good I would at minimum replace the release bearing.

To remove the trans you will need 4 jack stands, a decent floor jack and a transmission jack. The trans jack usually can be rented. I would not attempt removal without a trans jack.
 
I hope you did the clutch while you had it apart, the $120 or so for a stock replacement kit...and the amount of work to change it makes it a justifiable cost.
 
Yep, since I was already in there, I decided to just have it replaced as well. Also had the flywheel resurfaced by a professional.

From what I remember you didn’t need to resurface the flywheel.Resurfacing the flywheel will take off the concave of the flywheel.
