I got a set of half doors from a 99 that is the "track" style seal. There is no seal so I need to get new ones and the early style cannot be purchased anywhere it seems. I am not opposed to drilling into the door to make the new style work, but I cannot find where the Mopar template is available to drill the holes. Does anyone know where to find the template without paying for the overpriced and hard to find seals, or is there another way to locate where to drill the new holes for the "push pin" style seals?

When I purchased a set of seals for the full doors; a template was offered for locating the pin holes.
You should be able to use a full door template to locate the majority of the holes.

Did you buy genuine Mopar or an aftermarket brand?

My preference is Mopar OEM; I find that their parts fit better....
True, but I have had no luck finding them at a reasonable price or in stock and I do not think any aftermarket seals come with the template.

I purchased the Mopar OEM passengers side door seal early last year and the drivers side seal I purchased early this year...
The passengers side seal was easy to source, but since ALL the online sources did not have the drivers side; I needed to call around to numerous dealerships before finding one in Florida that had one.
The price of the drivers side seal was about 30% more than the passengers side seal.
