Can removing and reinstalling auto transmission possibly disturb the engine rear main seal? Seems the seal has started dripping slightly since this event.
 
Trans removal and install should not disturb the rear main seal. Not a believer in coincidence, but this is most likely a case for it.

The 4.0 was one of the last gas engines produced with a 2 piece rear main. The only thing a 2 piece rms has going for it is you can change it without separating the engine from the trans.

Over the years I have owned 6 or 7 4.0s , from Wranglers to XJs to ZJs. I ended up putting RMS in all of them. Almost all will leak at some point.
 
The exhaust routing makes the job a pain in the tail on the last year tjs get a one piece oil pan gasket when you do it and look if there is anything in your oil pan bottom when you have it out

Coincidence. It isn't possible to move the end of the crank enough to disturb the seal. The first thing that helps are the alignment dowels. They engage the case before the pilot on the converter slips in. Even if it were possible to have the full weight of the trans trying to lever the end of the crank and move it, it is supported by the main bearings. If you were to find a way to move it far enough to mess up the seal, you would have at least wiped out the last bearing and likely more.
