Setting engine and motor mounts

Hey guys,
I’m new to this forum and working on cars so forgive me for asking silly questions I have Jeep 95 yj which I just put an inline 6 manual in from a 97 Jeep tj and am needing to build new motor mounts and move tranny mounts. My question is how do I figure out the engines elevation? I know the tail shaft from the transfer case needs to line up with the rear diff toke so I have that set. Do I just center the crankshaft in the frame? And what height should I set the engine? Also has anyone built motor mounts and have maybe pictures or ideas of the best way unfortunately it seems my shock tower is in the way so I will maybe need to build my own mounts or replace them with some hoops. Any advice would help guys.

I carefully cut the 2.5 mounts off the frame then bolted them to the engine lowered it into position set the radiator in place got proper clearance and angles then tack welded the frame mounts. Then I removed engine trans and transfer case then welded the mounts solid put everything back in place
