Thumping Noise When Stopped in Drive

2004 4.0 auto with afresh rebuilt transmission. When I’m stopped in drive there’s a thumping noise from underneath that I can feel in my feet. When I put it in neutral it goes away. It doesn’t sound like a flex plate and only does it when it’s warm. If I go from neutral to drive there’s a grinding sound then it goes into gear but it doesn’t sound like it’s coming from the transmission. I’m sure the second part is the transfer case having slack but could that have anything to do with what I’m feeling? Transmission shop didn’t see anything wrong with the attaching points to the engine while it was out. Thank you.

I have the same thumping noise after coming to a stop at operating temp. Also it will thump after starting when it has been running for a while as well. Wierd! I assumed cat was causing a back up of heat exhaust, replaced but no joy. Thumping still there after stopped at a red light.
I’m baffled.
