Hi, I have a 2001 TJ with an after market head unit. Is it ok to leave the factory speakers running off the amp in my console? I am disconnecting the factory sub. I was going to put the new sub and amp behind the rear seat. The amp is only a two channel amp.

The factory speakers do not run off the amp in your center console. That amp is only powering the factory subwoofer.
If you want to do it right, you need an aftermarket head unit, a 5-channel amp, some aftermarket speakers (I suggest Polk DB522 speakers for the sound bar and Polk DB462 speakers for the front) and an aftermarket subwoofer. The 5-channel amp will power all of them, and your factory amp will get tossed.
That factory amp is a literal piece of trash. It's absolutely terrible in every way imaginable.

I have a 01 TJ Sport that came with the four factory Infinity speakers and has the sub woofer in the console.
How is the sub woofer and amp connected to the factory radio wiring harness ?
Is it a separate harness or blended into the speaker wiring harness ?
Just trying to get a starting point for troubleshooting since the sub woofer does not presently work .

Do you have an aftermarket stereo? It's just easier to run it direct to the amp with new wire. Also there is wiring diagrams out there to help. I might have some on another computer if you need it.

YES... I have the Sony CDX-GT240; I know it's out of date compared to what others are using.
At this time I do not want to purchase new stereo equipment; just trying to make what I have better.
Just putting money into modifications that accomplish more... such as gearing and traction devices.
At some point I will need to tear apart the center console to check the condition of the sub woofer and amplifier.
Yes I have an after market stereo installed. That was my plan for now to just hook the amp and sub up
