03 wiring harness in 06 lj

I recently purchased a hard top for my jeep and didn't have a hardtop harness. I was able to get an 03 TJ harness and swapped it along with the wiring harness into my lj.
Put the key in and dash comes to life and radio. Only get a clicking noise from behind glove box. Are these harnesses not compatable?!? Battery it fine and starter is fine. All wires are connected. Thought it might have been the clutch safety switch but even after bypassing it it still just clicks.
Any ideas or do I have to put the old harness back in!!!

Old harness most certainly.

Look in the resources section for the FSM... factory service manual... it'll have all the wiring diagrams.

I recently did a frame and tub swap. My 97 was folded up good. Got a 99 frame and tub...came with most of the 99 4 cylinder wiring. Pulled everything out and replaced it with my entire set of 96 harnesses.

Which harnesses did you swap? They should be compatible, except some wire colors are probably different.
