CEL code 43: Cylinder #6 misfire

I have found the culprit, last night I did another injector test I grab the multimeter checked the ohms running to the injectors injector number six which is the one that I have been having problems with had a normal reading injector number five the one right next to it had a normal reading as well so the injector did not go bad. But I wasn’t going to stop there I pulled injector number six off and discovered that there was rust clogging The injector so I cleaned it out and switched it with number five I also drained the fuel from the fuel rail in a clear cup and have found that there is a rust type substance in there. Went to go start the car back up in the car ran completely normal like nothing was ever wrong with it. So here’s my question what can be clogging my injectors if my fuel tank is plastic can there be rust on the inside of the fuel rail? Or can it be just a few lines

What model year and engine? Your Profile is devoid of any information.

Pretty much a misfire in all of your cylinders so I'd rule out a bad fuel injector. Could be bad gas, a bad crankshaft position sensor, bad camshaft position sensor, or even the wrong type of spark plug was installed recently. Newer engines like yours can't run single-tipped platinum spark plugs (the platinum coating on just one side of the gap) like the Champion 3034 or Autolite AP-985. Could be from a bad tank of gas or even a failing fuel pump. Good luck with it.

If it is bad gas , can I add something to the fuel to clean and fix the issue?

Also could it be the co2 senser?

FYI, I had this issue 5 months ago and the shop replaced the wires and coil and plugs, been running good ( 3000 miles) since.

Also just off a few trails in Moab, and the last time this happened I just came off a trail in the nev. dessert. ????

Yes it could be one of the two upstream O2 sensors too. If you get to the point of replacing them make sure to only use NTK don't install Bosch.

Patrick apologies for not seeing your post sooner, but how doe the car feel? Is it misfiring, do you feel a stutter when you step on the gas, does the car shake at idle? If so your problem lies within your fuel injectors, one or more may be clogged. Funny thing I actually just replaced my fuel injectors yesterday and I went ahead to inspect at what is clogging them, so I looked in my fuel rail and there it was some sort of ball it was some really flaky stuff not sure what it was, pretty weird if you ask me. Wish I had taken a photo to share but I was too impatient to know what it was at the time. After that I ran some compressed air through the fuel rail and buttoned everything back up. The Jeep runs great now no hiccups.

I know I've asked this before but I am in need of buying plugs right now. Which ones do you recommend for an '04 Jerry?

You may have just picked up some bad gas at a station. One of the worst times to fill up a tank is when you see the tanker actually filling up at the station. Thats enough to stir up whatever debris may be in the under ground tank. When I see that happening, I avoid that station for a couple days.

It'd be real hard to beat the Autolite XP-985 iridiums, they're shown to perform well for >200k miles. Or the Champion 7412 or Autolite APP-985 double-tipped platinums good for >100k miles. Make sure to avoid single-tipped platinum plugs like the Autolite AP-985 or Champion 3034 in any of the newer 4.0L engines with the coil rail ignition system.

I am still getting the code believe it or not It even after changing injectors comes on and goes off when it wants, It runs really well as if there is nothing wrong with it, I am going to plan of replacing that sensor maybe thats the root.
