Finally got my 2000 Jeep TJ running after replacing 2.4 with 2003 4.0 and 42RLE trans, but have a low end stall issue when in idle or stopped in gear

So I finished the swap and got the 4.0 running . When I drive it around the block it has no misses and seems to be running great. All gauges are working and the vehicle is getting up to temperature. Everything seem to run fine, but it wants to stall when it's at idle or stopped in gear. I have tried cleaning the Idle Air Control with a half can of cleaner at idle and no change. I got a new IAC and installed and no change. Also changed out the map sensor, no change. There is a check engine light, but I'd expect that because I'm running a different computer than was in the vehicle and I have a dash cluster from another used vehicle. When I hooked up my code reader it came back P0108- MAP electrical circuit sensor having too high input to ECU and P1495-Leak detection pump solenoid circuit. I changed out the MAP and no change. I cleared those codes and they have not come back on after driving around the block a few times, but still having the same issue. I have also replaced the fuel pump and put a new battery in. Any other ideas? Any help would be appreciated.

Is the ECU from the engine donor vehicle? And if so, what is the year/model of the donor?

Yes ECU is from the same vehicle I got the engine and transmission from. The ECU came from a 2003 jeep tj unlimited.

There was no 2003 TJ Unlimited. 2004 was the 1st year for them. Are you sure on the ECU year?
 
I figured it out. something Jerry Bransford said in a previous post about parts from these auto parts stores. I tested the new MAP sensor and it failed. I went and got another one and boom it idles perfectly. Thanks for all the help and thanks Jerry If I hadn't seen that I may have kept putting more parts on I didn't need.
