Everyone has been a big help to me as I have installed my reman 4.0 in my 2002 TJ. I set the #1 cylinder on TDC to install the cam position sensor. However I took the cam position sensor back off to prime the oil pump (putting a pin thru the alignment holes to keep its proper position) and proceeded to put my drill down into the pump and then when finished, put the cam sensor back in place. By doing this have I changed the TDC at the #1 cylinder? I'm ready to crank it for the first time but I was wondering if I might have messed something up

Spinning the oil pump did not spin the cam and thus the engine. You are fine. You will probably need to futz with turning the oil pump keyway the proper way to allow you to install the distributor or whatever you newer model guys call that thing.
