I have 99 TJ sport and i just replaced the transmission with one i pulled from the junkyard now the jeep wont crank over. I looked underneath when my wife cranked it and the flexplate is only moving about an inch before it stops any ideas?

I would try to rotate the engine over one full revolution useing the harmonic balancer Bolt. This will eliminate a motor-transmission freedom or movement.
If you can manually turn it over look at the power cables to make sure they are free of corrosion. Also make sure you have a fully charged battery
