Is it normal for there to be this little clearance between the end of the bearing cap and the air line? I ground down the parting line on that side of the cap but it still seems close.

Yes it will be close. You still want to prevent the copper line from making contact if possible. You can take some more of the bearing cap. Work in small increments. When you think you're there, secure the line in the bulkhead fitting and then form the line around the bearing cap and on out. You need to use two thin screwdrivers to form it. One to hold it away from the surface and the other to bend it.
