We are noting our observations doing one of these and have run into some things that were not able to be readily discerned by any commonly available info.
Look at the engine harness and other main harness connectors at the middle of the firewall. Manual rigs have a gray dummy plug in one of them that is protecting the pins from getting full of stuff and shorting out or getting damage. That harness stays and does not get swapped out. The auto harness will use that plug. The manual harness has a single plug for the harness that goes down the right side of the motor and back over the transmission and t-case back to the fuel pump. The auto harness has two plugs, light gray and black.
So far, the harness to the PDC and PDC do not swap out.
There are two harnesses under the dash, one that runs along the firewall under the windshield and the one that runs on the back of the dash. The dash harness swaps to get the OD off switch and on others will get either the Rubicon locker switch connectors or not depending on Rubi or Sport model.
03 and 04 have different O2 connectors. We just did a swap of transmissions between and 03 and an 04 and the sensor connector are keyed differently.
