2006 Auto 4.0 PCM/ECM Codes

Well I’ve had the tough shifting since I bought the jeep with 60k, it’s at 107k now. I usually would just “flash” the pcm every time I got gas and this would sooth the issue. Today I checked my codes because I usually have he good ole O2 sensor. But was surprised to see a list of codes:
P1604 - PCM INTERVAL DUAL-PORT READ/WRITE INTEGRITY FAILURE
P0700 - TRANSMISSION CONTROL SYSTEM (MIL REQUEST)
P0613 - INTERNAL TCM

I flashed it again today and they went away and stayed off, should I go ahead and order one of the aftermarket ones offline? Has anyone tried those before?
 
I'm no expert on this matter, but is it possible your TCM is faulty?
 
Oh, I've gone through tough shifting too, and the occasional stall while backing up. My Jeeps @ 62K. Never saw a code....

After cleaning my throttle body I noticed the TPS (Throttle Position Sensor) sensors round springy part wasn't that springy, had some slight play to it.

Swapped a new one in from Napa, and just like that, everything went smooth.
