42RLE Transmission Flush Fluid Pump Rate

Quick question, I just finished doing a transmission flush on my 05 Rubicon and noticed some things. My steps were as follows:
  1. Took line from drivers side after B&M transmission cooler and connected a clear hose to it.
  2. Turned the car on and pumped out about 3 quarts pretty quick and then shut the car off and left the hose in the container.
  3. Unbolted the Transmission pan to change out filter. Didn't have a bunch of fluid spilling everywhere. Assuming because I already took about 3 quarts out
  4. Cleaned Pan, installed new OEM filter and O-ring, Used Lube Locker gasket reinstalled pan with 13.5 ft-lbs of torque on all nuts
  5. During the time I was working on the pan, another quart dripped out into the container.
  6. Emptied the container and put in 4 quarts down the transmission filler tube
  7. (here is where my question is) Started the car and it took probably 3-4 minutes to start pumping fluid again. When it finally started pumping, the flow was slow and took a while to get to 2 quarts.
  8. I added another 2 quarts while the car was running. Few minutes later the flow was fast as expected and filled up the remaining 2 quarts of a 1 gallon container.
  9. Shut the car off and filled another 2 quarts.
  10. Started the car again and the flow was non existent or very slow. Took over 5-7 minutes to get another 2 quarts out. It would start flowing then stop. Finally got another 2 quarts out for a total of 10 quarts. Fluid looked good coming out so re-installed transmission cooler line.
Any idea of why the flow of fluid was stop and go or slow? Air in the system or does the B&M cooler slow it down? Got the job done....just curious on why the flow was so slow. Thanks in advance.
