ECU swap upgrade maybe

I have a 99 TJ 4.0 manual 5 speed and am looking at the build I’d like to go do this summer. Superchargers is a consideration however the 99 ECU’s are not very programmable but the 02-06 ECU’s have support for superchargers so I guess what I’m wondering is if I can swap my 99 ECU for a 02-06 model and what changes I would need to make to allow for this?
