Hard to put into gear

So I spoke to soon. 2004 wrangler willys. 60k 4.0. 5 speed manual. (Not sure of the model.) New flywheel and clutch. Last week after I put in the engine, clutch, and flywheel, it's been getting harder to shift into gear. Seems to happen more after its warmed up. When it acts up, it will not go into first, rarely it will go into 2nd and a little grinding but 2nd will also pop back out right after I put it in somtimes. 3rd gear goes in with hesitation as with 4 and 5. Double clutch doesn't seem to do anything. After playing around with the clutch and gears, eventually I can get into first but it's really hard still. It's like pushing against a wall. Thoughts?
 
New symptom. At a stop, clutch pedal pressed in, when it wants to go into first, it wants to go forward by its self with the clutch pedal still pressed. Master/slave cylinder going bad?

That sounds like the case. Not expensive, common maintenance item. Replace it. I think time gets them more than use. I should not even have read your post. Probably jinxed mine.
 
Go there first. If it continues it could be shift rail, syncros, or other internal problem. What brand trans fluid did you use? And weight of oil?
