Has anyone put padding in between the hardtop and body? I ask because I'm starting to get a rattle/squeak at the rubber near the door under the hardtop. Thought maybe it would help. Tightening the hardtop bolts didn't help though that had worked in the past. Maybe the rubber is getting worn...dunno.

You can replace those rubber pieces. They are called mucket seals. You can get them new or used on eBay. I’d replace the weather stripping between the top and tub at the same time. There’s a thread here on the forum somewhere about what weather stripping works best if I recall correctly.

There should be a length of rubber gasket down the length of both sides of your hardtop. And those 'mucket' gaskets right at the door. If you don't have this I'm sure I've seen them on Amazon and a few Jeep specific parts places.

Does your hardtop have any weather stripping attached to it?
I prefer 1" x 1/8" closed cell foam from the hardware store.

Frost King makes camper shell gasket , Home depot stocks it.
