So I have basically finished putting in a 1 inch drop kit for my skid plate (TJ) and I have all the bolts through the skid plate and into the frame and nutserts and that's all fine. But right now I have the jack stands still in place. My question is, do I need longer bolts for the transmission bracket or when I remove the jack stand from the bell housing, will it drop enough for me to use the bolts it came with?

When installing a 1" transfercase drop kit; you will only need to use the spacers and the new longer bolts to replace the stock bolts.
It is not necessary to put longer bolts onto anything else.
You will want to look at the fan blade in relation to the shroud and radiator fins; you will also notice the transfercase gear selector may operate a little stiff due to the change in linkage operating angles.
